Didnt really know what section to put it in, but instead of smoothing the boot, how can i get rid of the holes that are left when taking the bading off?
Is there any other way?

Read something before about welding 1p's behind the holes and then just using a tiny bit of filler to cover that little hole there

You can superglue a 1p coin behind the holes, and then fill up to them - sand down the outer edge and then repaint.
Or you can just fill the hole, and spread it out the back aswell.
Or you could weld anything to the otherside of the hole for the filler to sit against.
In my experience, when I did mine. I used filler and stuck some behind the hole, and then did it around the hole, and then sanded it back after a day or so.

take it to body shop get it done properly. unless your gonna respray whole boot.
just spraying the holes will never match and bodge jobs look wank.
