Gearbox alignment issues help!!!

Alright guys changed my clutch today was a nightmare but managed to get it all changed etc the gearbox went back on eventually alright dowels relocated correctly and all bolts lined up fine starter motor fits perfect no issues now I came to refit the bolt that goes thru the flywheel inspection plate and down pipe and the hole is out of alignment also it's the same when I went to fit the driverside driveshaft the bracket won't line up any ideas ?? It's proper baffled me
